You can pay to dispose of them, or simply plant them in the ground to produce a dead sapling. Bug catching tours can have fruit and a lot of flowers also. The labyrinth tours won't let you take any fruit back. This can be most easily done in the fishing tours. As long as the tour doesn't require you to gather fruit, you can keep any you find.
When you take a tour anything not related to the tour's objective can be brought back. This, however, isn't all you can do here for fruit. There will be palm trees and at least one type of other island fruit. If you can't go to other towns for some foreign fruit to plant one way to get some is by going to the tropical island. Be sure to plant perfect-fruit trees in increments, rather than all at once, in order to always have more perfect fruit on hand. If you plant these fruits in your town, they'll grow into perfect-fruit trees only if the fruit is native to your town unfortunately, after you've harvested the tree a certain number of times, it will die and produce two perfect fruits and one rotten fruit.
